Story[]
Yuffie approaches Vincent just as the lifestream reacts suddenly, violently expanding toward them, causing Vincent to push her out of the way before being consumed himself. Meanwhile the lifestream pours off the top of the remaining mako reactors and from the ruined remains of Sector 0 and rises above Midgar. Huge tendrils lash out from the center pillar towards each mako reactor, absorbing the pouring lifestream. The center pillar of mako eventually coalesces into the Weapon, Omega. Within it, Vincent struggles floating through its body before transforming into Chaos and breaking free. Vincent attempts to get close to the Weapon but is reflected by a barrier.
Back beneath Sector 0, Shelke notices Omega's awakening and postulates that Chaos was drawn out to counterbalance it. Shelke, figuring that the souls inside of Omega should act as a type of Virtual Network, performs an SND, and claims Vincent should be thankful that the data she has from Lucrecia also includes her desires to help him. As Shelke dives within Omega she is restrained by corrupted tendrils as she reaches for the Protomateria. Unable to reach it herself, she is aided by the spirit of Lucrecia who hands it to her. Breaking free of Omega and empowered by the Protomateria and the spirit of Lucrecia, the virtual Shelke escapes the corrupted tendrils and reaches Vincent, placing the materia within him, before being dragged back into Omega.
In that moment, Vincent sees Lucrecia's memories. Lucrecia experiments on Vincent's body in an attempt to save his life, and recalls when he found Hojo standing over his body after having shot him. With Vincent reminding her of Grimoire, Lucrecia had pushed him away, not wanting to recall his death, but she realizes then that she still cared for him. After succeeding in implanting Chaos into Vincent and saving his life, she discovered that Chaos uncontrollably struggled against its capture until the Protomateria that she had found with Grimoire reacted to it, causing its rage to abate. Later, a weak and frustrated Lucrecia, still suffering from her pregnancy, slumps defeated, wondering what she was doing, as her experiments caused Vincent's body to stop decaying but not to recover consciousness. Later on, Lucrecia demands Hojo return her son to her and allow her to see him. Later still, Lucrecia, having given up on reviving Vincent and on living herself, records portions of her mind and memory within the network in case Vincent every awakens. The memory shift's to Shelke, who is ordered by Nero to take in Lucrecia's fragments and use them to find the Protomateria. It is then that Shelke communicates with Vincent, asking him to connect with Lucrecia's heart.
In his mind, Vincent sits in Lucrecia's Cave, as she descends from her self-imposed imprisonment in crystal. She explains that this is only a reflection of herself created by her data, and claims the her real self "crumbled away long ago". Recalling their meeting place beneath a tree near the Shinra Manor, the scenery shifts to that, with Vincent remaining unresponsive. Lucrecia remarks that that place no longer exists and that most things disappear due to the passage of time, despite there being things that they mustn't let disappear. Lucrecia claims that she's figured out her feelings, but due to her mistakes things aren't how they're supposed to be. Becoming apologetic, Lucrecia wonders why she did what she did and explains that she is sorry but ultimately happy that Vincent survived. Vincent, now alone in his mind, shouts Lucrecia's name.
Vincent, now in full control over Chaos, retrieves Shelke, who exclaims that he is late. Seeing Lucrecia in Shelke's manner, Vincent recalls that she was always like that, believing what she wanted to without asking others. Shelke asks him to tell it to Lucrecia directly, which Vincent admits he might, but first he has to end the story of Omega and Chaos. Manifesting the Death Penalty in his Chaos form, Vincent flies up to where Omega rests. Fighting through the Weapon's defense mechanisms, Omega Leaves and Buds, Vincent is stopped when Omega's shield explodes outward as it keeps absorbing more of the lifestream from the the mako reactors. Just then, Cloud, Tifa, Barret and Cid destroy a mako reactor each, while Reeve, Yuffie, and Shelke aid the WRO in destroying another. The party cheer on Vincent, leaving the rest up to him as he pierces through Omega's barrier.
Now within the barrier, Vincent fights off more of the Weapon's defense systems until the Protomateria resonates with the Weapon allowing him to enter the Weapon itself.
Inside the weapon there lies a seemingly infinite expanse of water underneath a cloudy sky. Beneath the water lies the Omega Cocoon, a huge cocoon with Weiss' figure on its side. As Vincent approaches, the cocoon deploys feelers that begin to absorb lifestream from outside. After destroying them one by one, the cocoon slowly rises from the water changing the environment, causing the sky to become orange as if the sun were setting, and geometric shapes to rise from the water. Once the cocoon bursts from Vincent's attacks, the environment changes once more, the sky darkening and the geometric shapes solidifying, as Weiss emerges from the smoke of the explosion. Weiss attacks Vincent and the two are evenly matched until Weiss calls forth a miniature version of Omega that links up with him to become Omega Weiss. After a hard fought battle, Vincent defeats Omega Weiss, who sinks into darkness.
Following the destruction of Omega Weiss within it, Omega Weapon seemingly deactivates before it begins to ascend with wings made of the lifestream itself. Vincent flies after it and cuts it off, using Chaos to fly at full power against it, creating a massive explosion that can be seen from space, destroying the Weapon. As floating mako is scattered through the remains of the battlefield, the broken capsule containing Shalua's body is seen, bathed in the glow of the lifestream.
A week later, Shelke is reminiscing about the events that happened during the Deepground War, while resting at the 7th Heaven. Cloud's party continues to look for Vincent who hasn't been seen since the day that Omega Weapon was stopped, and the lifestream returned to the planet. Shelke has begun to heal after losing ten years of her life as she sends a message to Vincent, hoping he's visiting Lucrecia and telling her how he feels.
In Lucrecia's Cave, Vincent tells the crystalized Lucrecia of the events that transpired and informs her that Chaos and Omega have returned to the planet. Finally, Vincent thanks Lucrecia, attributing his survival to her, as a tear drops from her eye. As he exits the cave, Vincent sees Shelke, waiting for him outside. She informs Vincent that everyone is waiting for him and that they made her be the one to tell him, although she does not understand why, nor do she mind. The pair look at the sky and see the moon and the remains of Omega floating in space.
Beneath the remains of Midgar, Weiss lies on a rock in the middle of an underground lake. His body resonates with a nearby sphere of water that contains Genesis Rhapsodos, who is released from his prison. He approaches Weiss' body and picks him up. Claiming that it is not yet time to rest, he sprouts a single wing and flies away with him.
